That they faked their deaths in order to go back underground and continue their work. They had become too high-profile in their opinion and needed a way to back off.
I think there was something about doing ongoing covert government work which funded their continued operations.
I was so angry that they killed the guys off, so hearing that they're actually alive in canon is so great to hear. I never got around to reading the comics. Something on my list of things I need to do.

Don't want to be the bearer of badish news, but spoke with Nicholas Lea for a minute at Dragon Con this weekend.
He says he is not in the reboot at all, and I asked him directly if it was his choice or Fox and he made it pretty clear it was Fox's decision without throwing them under the bus.
He also offered that the Lone Gunman are in it for all of 30 seconds early on, and then apparently nothing. He also mentioned that after the 6 episodes, Mulder and Scully would be slowly phased out as they literally try to reboot the series like they attempted to do after season 7 with Robert Patrick and Annabeth Gish. And that Duchovny and Anderson's roles after that would be more and more simple cameos for story purposes until they are written out entirely, assuming the series takes off again. If not then it would end at 6 and be finished.
Not sure how I feel about that, or if Lea was just trying to really fool me for the sake of secrecy. He seemed sincere when I was talking with him though, and didn't even charge me for a picture after our ~10 minute chat. Terribly nice guy in person, and his persona is very 'Krychek'.
Given what I know about the Chris Carter-verse and the way he used to keep shit extremely under wraps in the 90s, I'd take all of that with a grain of salt. Chris Carter has always hated giving out information or potential spoilers and he always used to try to mislead or misdirect us.
Also, if Nicholas Lea wasn't in it then how would he know? He sounds like any of the fans of the show who caught glimpses of Gillian and David. They wrapped a couple days ago and both David and Gillian were there until the end of it so I don't know how much I trust that.
