Annihilus would make for such a great movie villain if done right. Marvel got fantastic mileage out of him in the 2000s with Annhilation and his presence in Hickman's FF run.

That is true but they have ALL fucked up Doom. Can you imagine a MCU Doom? He would be another Loki.
At this point, I don't know how well the X-men would be able to fit into the MCU.
The X-Men kind of exist seperate of the rest of the Marvel Universe in the comics anyways, only really interacting with the rest during big crossovers.
The X-Men have been headquartered in:
Westchester (far away from where the Avengers/FF/Spider-Man all hang out)
San Francisco
Australia

San Francisco (again)
Utopia
Utopia AND Westchester
Canada
Free-roaming
Limbo
And finally, the middle of Central Park, putting them in range to actually interact with the Avengers regularly for the first time in 50 years.
Edit: Just for fun, in that same span of time, the Avengers have been located in:

An office building near where the tower was but uptown a little

The biggest problem I see is that the niche is currently being occupied by the inhumans/nuhumans. They don't have origin stories- they were always mutants and there are few believable ways of suddenly introducing the idea that there are and have always been lots of powered people, many of which either can't hide their abilities or don't care to.
Fantastic Four are absolutely amazing if done right (Hickman or Millar runs), but the movies have never even remotely gotten close. Probably because the characters work best when portrayed in the context of a full family (with Franklin and Valeria), but the movies always insist on younger casts because Hollywood.
There's only 1 FF story I've liked in a vacuum and that's when they basically go broke and have to move out of their tower and struggle with it. Otherwise it's not so much the FF that are awesome but Reed Richards is fucking OTT and can basically do anything.
