Obito didn't start using the mess with permanently cancelling the attacks until 2nd and 4th went in, so technically, 3rd has just had time to revive.

When he destroyed the 3rd, he hadn't gained 100% control of the 10-tails, so he didn't have access to everything. When the arm injury went down, he did.

Ababdon cleared that up for me, I had figured obitos juubi mode was perma antijutsu but it makes sense that it only started happening after he gained control.
