My favorite is from FF4. Where you fight the 4 fiends of elements. I believe the song is called "The Dreadful Battle" or "The Dreadful Fight" or something.

FF8's endboss comes in a close 2nd, though. "The Extreme" is the name of that song I think.

Clash on the Big Bridge was the best. Hands down. Uematsu's finest. My next favorite was the normal FFIV boss theme. Final Fantasy III had really good fight music too. Normal fight and Boss themes were awesome. I'm SO glad there's a Black Mages version of the FFIII music

FFVIII's "The Extreme" was great. Also, the "Maybe I'm a Lion" previous to it was pretty good too.

FFIX & FFX Boss Music were probably my favs. As for other music I have a ton I like, a bit of a list:

FFV - Normal Battle
FFVI - Normal Battle
FFVII - Normal Battle, Hurry Faster, Motorbike Chase
FFVIII - Normal Battle, Premonition, The Landing, The Legendary Beast, The Man with the Machine Gun & True Ultimecia
FFIX - Airship Hildagaldy, Ambush Attack, Assault of the White Dragons, Extraction, Feel My Blade, Protecting my Devotion & You're Not Alone
FFX - Normal Battle, When you fight your own aeons before Yu Yevon, Someday the Dream Will End & To Zanarkand
FFX-2 - Eternity - Memory of Lightwaves(title screen music), Real Emotion, all 3 battle musics & 1000 words

I wont include XI as this is non FFXI section. As for XII I didn't like much music in comparison to other FFs, I thought Lowtown was pretty nice but other than that

Didn't realize Crazy Motorcycle Chase from 7 was an option! It's more event music then boss music.

And I forgot Feel My Blade - Beatrix's theme is one of the best from IX. Remind me again why some people don't like IX? It's one of the best games I've ever played...
