Comiket is happening at like the 3rd week of august or something.

The only thing you find at comiket that you won't in Ikebukuro/Akihabara is limited edition small print run porn. For that you pay the price of slumming around in uncomfortable proximity with some of the worst examples of Japanese subcreatures, which you can again view from a safe angle/distance in the aforementioned Buroughs.
Japan is a very big country and despite the famous train lines it will take you 6+ hours to go from Tokyo to Kyoto. Where are you going to stay?
Assuming you're in Tokyo:
If you really want some bargain priced .jp memorabilia hit up mandarake in Nakano, it's by far the best one to visit (it's like 6 separate stores in a huge mall), or the one in Shibuya is fine also. That one is closer to other stuff, the Nakano store is a bit of a trek and there's not much else there.

hmm, my memory be hazy. Then again I think I might have taken the kodama, which makes a buttload of stops. Even if you want it to take less than 2 1/2 hours that's an 80 dollar 1-way train ticket you're buying. JR Rail Pass go go.
That's the thing, if you're a foreigner you can purchase that JR Rail Pass which is a must! Free rides ftw
Akihabara is it. If you miss this place you have missed Japan.
