It was Atomos. There's our Vana'diel, and the Vana'diel where the beastmen won the war. Turns out that our Vana'diel is the future that was never meant to be, and the comet was Atomos on his way to nom on it.

What you said up there is true but this is exactly what SE intended, all the way. Zilart and CoP integrated mission progress with the rest of the gameplay and got burned over it. People hated having to go through Zilart just to get to sky and they bitched and moaned and complained, forever and ever, about CoP being almost nothing but the mission string and associated unlocks. ToAU and everything that came after it is SE's response: missions don't matter for progression anymore, but don't expect amazing rewards from them either. Compare how much stuff is available right off the bat for ToAU compared to CoP; everything but salvage, summons, and mythic, while salvage requires less than half mission completion. People can basically ignore WotG past mission 3 without consequence, and many do.

The earring is disappointing, yeah, but it's not entirely surprising. The reward is just that, a reward, not the point itself. The missions are the point.

Concerning the update to Medals:

Went to the evaluation NPC wth an expired Dawnlight Medal (that I did nothing with, so under normal circumstances I'd have lost it). He gave the basic spiel about how I didn't deserve the medal but noted that due to "previous service" I would not lose the medal. Hit the confirmation, and he put another 30 day seal on it. I've completed the San d'Oria mission line.

So basically, you still have to work you way up in Camapign battles for the medal rank, but when you pass a certain point in missions, you won't rank down if you let your medal expire. Handy if Fiat Lux ever comes available again, I guess. No idea if you still rank down if you switch nations.

In the DAT for Grauberg, it mentions in the text that its possible to wipe your memory of the final fight and complete Maiden of the Dusk again, similar to wiping memory for Apocalyse Nigh.

I have picked the augments but I haven't seen the Atma in Scars or Heroes areas. I assume it should end up in Scars with the other expansions but it's not there.

Are you sure you've completed every mission? There should be a few things to do after the final battle.

Well I have picked the reward which is only possible after every single cutscene. I haven't seen any report of other cutscenes after getting the augmented earring and there are no missions after that.
I've yet to check Visions but I doubt the Atma is found there.

Edit: Checked Visions and found nothing. I'm assuming that there's another cutscene somewhere at this point.

how goes the tying up of the story? i really wish i could play to clear missions but don't have FFXI yet...

Unless I'm missing a cutscene or two the story isn't exactly over yet...

First you have to deal with the Spiritwardens. Then Lilisette returns but she's a bit dizzy from the long slumber. While she recovers you pretty much have to go around the past and collect memories of what you've done (recap of the story so far) and then back to Grauberg ready to face Lilith.
Lilisette tries to convince Lilith to give up and let both realities exist but the fight starts anyway. After the first battle Lilisette tries once again to convince Lilith but she gets tricked and Altana's power stolen (well pretty much, Lilith kinda stabs Lilisette with her arm and grabs something). The two then fuse together and Lilith Ascendant appears. She looks exactly like Altana in the box of WotG.
After the final battle Lilith is about to die and as a final wish she first tells Lilisette how to stop Atomos (who overloaded after absorbing the power of Promathia and Altana and is now devouring both realities) and to also save her reality by becoming the new Lady Lilith.
After Lilisette reappears she asks you to help her seal Atomos, gives you her earring and then jumps into Atomos to Lilith's Vana.
Cait Sith disappears as well because her job is done and then you have to go to Jeuno and attend Ragelise and Portia's wedding. They still don't remember Lilisette but when you show Portia the earring (which is the same she has) she starts crying without even knowing why. They then decide that Lilisette is a good name for their future child. This is where it ends before the reward.
