From what I can tell from the sticky we have, PeerGuardian is no longer being issued or worked on. Is there any other program I can use that is akin to PeerGuardian? Any help is appreciated.

Install and let it run while I am torrenting correct? I am just now starting to Torrent and want to make sure I have all my bases covered ._.

You should let it run at start up and just save the extra jumping through hoops. Not just for torrents, let that mofo do its thing. Period.
