Wally says that he suspects that the changes started happening before Flashpoint. The reasoning here seems pretty straightforward and meta-textual. The comics industry, and DC in particular, has been reacting to Watchmen (and to a lesser extent The Dark Knight Returns) for almost 30 years now. This story is finally addressing that. So in a very real way, Dr. Manhattan has been affecting the DCU since the late 80s.

That is super meta but true. Watchmen the comic absolutely changed the landscape of the entire industry after it came out.
