According to EW, Rogue scenes have been cut from the film. They might make it on the DVD extras, but no Rogue in the theatrical version.

Didn't she go through with the whole purging of the mutant gene thing at the end of X3 anyways? She was an absolutely terrible character all throughout the trilogy, can't see how they would've been able to regain some dignity for her.

In the alt ending that came on the DVD she doesn't go through with it.

Plus they show magneto moving the chess piece in the end, so they suggested the mutant suppression gene isn't permanent anyways.
