When a hacked machine kills an enemy, does it add it to your kill count?

Yeah I was up until 3am last night playing. Debated calling in sick to work today to play more but have too many client meetings. This game is awesome.
Question though, if you opt to replay a mission, do you lose all of the bone trinkets and runes you found and have to get them again?
OH GOD I SHOULD HAVE GOTTEN THIS INSTEAD OF XCOM
Are there enough runes in the game to fully upgrade everything?

I cleared the first mission with 0 detects/kills/bodies found.
2nd mission I ended up with 0 detects, 1 kill and 4 bodies found.
I'm assuming the 1 kill came from either rats or water, but I'm wondering how 4 bodies were found as I clear out the entire area of enemies before moving on.
Also I'm really hoping after I beat the game I can use mission select and replay mission2 to get rid of that 1 kill, because I'm going to continue playing without trying to get detected/killed.
Are you going for all the runes and bone charms? That's the first thing I do for every stage and it seems like they set it up so they HAVE to engage someone or something en route unless you stack up on sleep bolts and load up the capacity for them.
Not out here till tomorrow but seriously looking forward to wasting the weekend on this.
I kinda wish that I could choose which hand I put what weapon in and/or choose to go one handed. But, I can tell that would ruin most of the (awesome) animations for kills in this game.
Also, for those that don't like games that make you walk around and talk to people with your weapons out-- You can holster by holding F (or the "use" button, for those with consoles).
This is one of those games where I constantly marathon and then go "Shit it was that short?" as I near the end, before I realize that I've been so pulled into it that I've been playing for many fucking hours without realizing it. Up to the second last full level I think, will be so sad when I finish because this is so fucking awesome.
Ugh, the more I read about this, the more I want to play it. Gonna pick it up after work today.
