The only way to compare two beings from different universes is to compare what they can do within their respective universes.
In the Marvel universe (not DBZ universe), Hulk is the strongest there is. The line is that Hulk's strength increases proportionately with his anger, and thus he can theoretically reach infinite strength. That's the theory. In the DBZ universe, there is no limit to Goku's ability to increase in power. After any fight where he is taxed to his maximum he comes back stronger. But both of these are theoretical. There are practical limits to their abilities.
Hulk's rage is in response to something. He can only be as strong as his anger, and at any time there is a level of anger he has. Hulk has also been knocked out when in an enraged state.
Goku's ability to increase in power normally comes after completely exhausting himself and then resting. In practical terms, he could not increase his power during a fight without the use of an outside agent restoring his health. For this to be a fair fight such outside agents cannot be considered.
So, the question is, could Hulk reach a level of anger that would defeat Goku?
My anwer is, no. There's no practical level of anger that Hulk could reach that would enable him to combat Goku on an even or superior level. Goku's base level is beyond Hulk.
Here's why:
Strength
Hulk is strong enough to lift a mountain in an enraged state. Goku can do that without much effort. While recovering from injuries sustained battling another saiyan (Vegeta), he lifted the Sphinx in Egypt as part of his recovery training. Since then, his strength has increased so much it is nearly futile to try and give a proper scale. Needless to day, he has been hit so hard that the impact of his landing has created craters as large as the Grand Canyon and buried beneath solid earth, yet has physically pushed that sort of weight off himself. After reaching Super Saiyan level, Goku's lightest touch with his pinky could smash a wall accidentally. When he actually exerts his normal strength (NOT as a super saiyan or above) the damage he would do would wreak havoc on a city. When he's actually trying to do damage his punch could flatten an area about the size of Los Angeles.
That's right, in Hulk's supreme category in the Marvel Universe, Goku exceeds him.
Raw Power
The Hulk's power to smash a city is impressive. But Goku went beyond that in his first series. True, fueled by his rage and greater levels of radiation in World War Hulk, Hulk poses a threat to the whole world. Goku posed that level of threat as a child (via his transformation). By the time he left the earth the first time he was a threat of that magnitude in his own right. He fought enemies who's energy blasts could destroy planets.
Vegeta casually blew up a small planet on his way to earth. Frieza (an enemy equivalent to his lowest "super saiyan form") created a giant whole through the center of a planet larger than the earth with power from one finger when Goku was too slow to intercept it (only failing to completely obliterate the planet due to a miscalculation). Majiin Buu (an enemy near the end of the DBZ storyline) went on a rampage destroying multiple planets with single shots, teleporting from one solar system to another without pause.
Goku routinley blocks or deflects attacks capable of planetary destruction while he is very careful to make sure his attacks are only aimed at his opponent and would not damage a city, much less a planet. He has destroyed objects of planetary scale, but not often he concentrates his attacks to penetrate the defenses of opponents who can take a blast that would destroy something as flimsy as a planet.
Durability
This is the area fans of the Hulk are right on that Hulk is better than Goku. To a point.
Goku does not have a healing factor. If he is injured he just has to suck it up and keep going. His durability is also dependent on his concentration. He can be taken by surprise by an attack that is nearly instantaneous and he would not endure it as well as if he had prepared himself for it. And here is the one point that Hulk has a chance, if Goku is hit by an enraged Hulk before being prepared, that might injure him enough for Hulk to win. But, then, that was still when Goku couldn't maintain his super saiyan level constantly. It's unclear if his unprepared level would be too low for such an attack now.
But prepared? Goku has endured blasts that would end the world. He's taken beatings from enemies that casually toss buildings aside and grinned at them completely unphased. I imagine he'll do the same thing when Hulk pounds on him. He'll feel it at first, but then his hair will turn golden and his eyes turn green.
But what of Hulk's durability? He's been cut and damaged by attacks far weaker than Goku's blasts. His durability is thought of in terms of surviving conventional weapons and at best a mere nuclear blast. That is nothing to what Goku can put out when he wants to take a target out. Hulk can regenerate, yes. But so could Cooler, Cell, and Majiin Buu. From a skeleton you say? But what happens when Goku turns them to ash and not even microscopic dust is left? Goku can destroy his enemies at a sub-cellular level so that there is nothing left to regenerate. He's beaten enemies with instantaneous regeneration.
Importantly, Goku damaging Hulk will NOT make Hulk stronger. Hulk will not suddenly become impervious to Goku's attacks just because he blew off his arms. The arms will grow back, but not any better than before. And Hulk seems weakened after such healing, not empowered.
Can Goku tire? Yes. If he fights at maximum level, he won't last as long. But he can easily maintain Super Saiyan level, which is more than enough for the Hulk. Does Hulk tire? No, but he doesn't maintain his rage forever, either.
Fighting Skill & Speed
Goku is a superior fighter. Hulk would never lay a hand on Goku of Goku didn't let him. When Goku was still relatively slow (before Dragonball Z) he could move so fast a normal onlooker could not even see him. He appeared to be invisible and only the well trained spiritual eyes of others of his caliber could follow his movements. Like his strength and power, his speed has increased many times over since then. It's doubtful Quicksilver could lay a hand on him, much less the Hulk.
In terms of style, Goku is far, far, far, far more refined. Hulk smash, yes, but Goku kick the crap out of you from every angle.
Oh, and Goku can fly, dematerialize at short distances, and teleport without error over long distances. When the Hulk tries to jump after him to keep up, Goku could just clobber him from 3 points at once.
Conclusion
It's understandable why people could watch Goku get knocked through a mountain or two, or shoot a blast and see a crater in the ground and still think Hulk could be better. That's one of the big flaws of the DBZ universe, they don't scale their fights in a sensible way. One episode they're only knocking down houses, another they're wrecking cities, and a few episodes later it's the destruction of the entire planet.
But if you take the whole series together, there's only one conclusion you can come to: Goku is way out of Hulk's league. Goku is essentially a god (actually, he becomes one sort of, eventually). He needs to be put up against the likes of Galactus and the Pheonix Force-- on a galactic scale, not earth bound against mortals.
