my traps were pretty sore the day after doing power cleans and snatches for the first time. also the whatever the muscle on the outside part of lower arms is called. probably from too much upper body involvement. I also noticed doing them over and over was a pretty good cardio exercise
My traps are literally sore all of the time these days from any number of things including cleans & snatches and also presses and front squats sometimes are really taxing on the upper back and sometimes regular squats too. Some days they get so tight that working them with a lacrosse ball literally feels orgasmic.
Lats (i think you are talking about these) shouldn't really be getting worked too hard although they are used in stabilizing the weight. And yeah, it's probably from unwanted upper body involvement.

Do more cleans/get better at them, do more Jerks/get better at them, work overhead into everything you do.
On off days, just work in the bar and hold it over you head for 30-60s, and then use PVC and do shoulder dislocates 10-20x.
Then check your grip to ensure it's wide enough, and use a mirror to ensure you're positioning the bar correctly in line with where it should be. I am 5'10, and I grip the bar by placing my thumb/forefinger near the outermost loop.
