Specific difference between Omega Weapon and Omega. Teledji Adeledji called the weapon "Omega" without the "Weapon" portion, and I just went with the famous interdimensional robot that traverses the different Final Fantasy games. It's not really outside of the realm of possibility, because we have Gilgamesh, Cloud of Darkness, Shantoto and the Ascians who all use the Void/Interdimensional Rift.
I'm not taking away from Allags being a highly advanced race of people. It's well known that they are lightyears ahead of Garlemald and their Garlean/Ala Mhigan engineers. That wasn't up for argument at all, lol. I'm just saying they might have chanced upon an interdimensional robot who's well known to hunt a famous dragon across dimensions. It would further lend itself to their expertise and ingenuity that not only did they uncover Omega, but had the advanced expertise to fully repair and perhaps even upgrade it.
They could have honestly built it as well, but I'm simply seeing it from another vantage point, that of the current lore of how Omega exists in previous Final Fantasy games.
It's a device that predates the Allags. It can absorb Primal Energies (Aether) and convert it into an energy source. The Ascians know how to activate it and make it work as well, leading to their "alliance with Garlemald" to reconstruct the Ultima Weapon. With it being charged it assists in reviving Zodiark in some form or fashion as well. It's implied that the Ascians (Lahabrea) literally gave it to Gaius to further their own goals secret goals. It might be of Ascian origin.
I was just being slightly facetious and all. lol
But there's not really much to go on at this point, but I had the same Omega in mind. As an aside, hopefully Ultima is indeed still functioning (that island on which the Students of Baldesion were headquartered, being obliterated recently). That battle at the Praetorium was too anti-climactic for it just go down so easily.

I think the Island of Bal was simply cast into the Void (Just like in Final Fantasy V) and will return soon enough, come expansion time. It's really god damn annoying that G'raha Tia hasn't made any mention of his comrades simply disappearing off the face of Eorzea however. Or maybe he has some sort of secret agenda regarding his Allag heritage.
The Void would be the likely scenario if they play it up more as we lead up to 3.0. If not, then maybe it being outright destroyed is the more likely scenario. Since the island's disappearance/destruction coincides with the push to learn more about the Echo and how the Ascians relate to it, it probably doesn't really serve the Ascians' ends to just yank it away temporarily (then again, they also kind of just troll and they might just want to deny the Scions answers for abit).
As an aside, I really hope our Unei and Doga clones don't perish; their loredumps and knowledge are too valuable.

The second he opened his mouth, I thought the same thing. I convinced myself by the end of the scene that he just sounded similar... but I've seen worse twists and there must have been some premeditated purpose for his lines being voiced instead of text.
