I don't think so. I think it just makes it easier to get the evolution stones. And by easier, I mean painfully aggravating..

Also, about the saving glitch in Lumiose

Nintendo is working on a fix still, and an application to download from the eshop to recover your save if it hits you.

I did the SAME exact thing. Thankfully the guy who received it realized what had happened and gave it back.

and do they level up no matter what level you use? I have lv3 exp gain. to get lv4 (if it exists) do I have to use lv3 or can i use lv1?

Just got a Zygarde via wonder trade, traded a durant. Honestly I am learning all of these new pokemon because I havent played a poke game since ruby.

Caps at 3. Not sure on 2nd question but I think you can use level 1 for "exp".

Tested my team in an online battle. Went 3-0. Blaziken, Mewtwo, Sylveon subbing with Jolteon where needed. Obviously Mewtwo will be replaced eventually for ranked, probably with Garchomp.

Is there any reason to save the Master Ball? I heard it was needed for the story but I beat the Pokemon league already.

definitely not needed for the story. the only wild legendaries in the game are Mewtwo, the Z pokemon, and either Zapdos, moltres, or Articuno

Ranked battles have the 6-poke team preview still so I'd still raise/have a full 6 ready just so you don't give away your team entirely before starting the fight.
