I went back and watched season 4 as a refresher when I realized that the new season was so close. I still don't know why he's got breasts, so unless I missed something...?

I did notice he has them in the Halloween special though.

I think I figured it out, was it (hormone?) injections by the OSI, they put him on medication and at some point he stopped taking them so...he grew boobs? I only checked up to episode 8 but that sounds about right. I think it was to stop him from being a pedo or something? I dunno, need to check the rest of the season.

Halloween special takes place between the 1hr premier, during the time when the shield project had begun to when it was finished.

Yeah pretty much this. The shield project took 3 months to complete and Hatreds breasts got bigger towards the end.
