Basically football theory has passed college level athleticism by too far to keep up at this point.
Think about the option this way:
In the NFL, it's rarely used because the athletes are simply too good, even when they're not practiced on it. The slow development allows them to catch up with ease, and that ease is the key to why it's effective in college as long as it's not too widespread (and was insanely effective when mike golic was a star athlete).
To defend the option, you have to trust in your assignments and trust in both yourself, and the guy behind you, in order to have a chance at stopping both. However, since they don't instantly catch up on the pause step, they have to be pushing themselves hard to make it out in time. That, of course, is counter-intuitive to what you have to teach college players more than anything-- don't overreach yourself, and don't go for the play you're not sure you can make.
When they have a long time to prepare, they can start to see the developments in time to get out ahead of it, and it becomes a lot harder to run successfully.
As to the crazy big 12 (and lots of small school) offenses, that's just all about getting really smart qb's that absorb what really good play designers teach them well. They don't have to be particularly special talent wise, because when a play is called, they know not just the how, but the why it works. At that point you drill in the timing and it just plain becomes easy to them. They look at the defense and they know what they're seeing, and college athletes simply aren't good enough to overcome that against the level of efficiency some of them have come up with... again, unless they have a long time to look at it themselves, and damn good coaches, so that they have that same feel of knowing what they're trying to do and why.
