Superman II: The Richard Donner Cut is a very different film, despite both versions following roughly the same storyline. As much as half of the film contains never-before seen material filmed by Donner, including 15 minutes of Marlon Brando scenes as Superman's father Jor-El as well as numerous new Christopher Reeve and Margot Kidder scenes.

In 1995, Mulcahy made a Director’s Cut version known as the Renegade Version. The film was reconstructed largely from existing material, with certain scenes removed and others added back in, and the entire sequence of events changed. All references to the Immortals being aliens from another planet were eliminated; instead, this cut reveals that the Immortals are from an unspecified, distant past on Earth, banished by priests into random locations in the future to keep the Prize from being won in their lifetime.

The "Assembly Cut" has several key plot elements that differ from the theatrical release. The alien gestates in an ox rather than a dog, and one of the inmates discovers a dead facehugger. Ripley's unconscious body washes up on the shore of the planet in the Assembly Cut instead of being found in the ship's wreckage as in the theatrical cut.
