Depends. Supposedly RDJ's cameo in Hulk counted, which was why they had to renegotiate with him to get him in Civil War. But Chris Evans' cameo in Thor 2 did not count towards his limit (six films: Cap 1-3 and Avengers 1-3 with both Infinity Wars apparently counting as one film)

if I remember correctly from the comics, wasn't Fury like, not in it at all until the whole skrull reveal thing? cause Maria Hill was Director at the time and trying to enforce the registration, similar thing could happen

Fury was in hiding at the time because of the events of Secret War, though Cap and his group were making use of some of his hidden bases.
