I think people are overblowing this delay.
It's not like this switch JUST happened today. It has probably been in place since around the time Tropical Freeze finished up. Which means they probably have a 6 month lead time with hopefully either an engine in place or a decent amount of assets already to work with.
Since Nintendo generally announces on a 6 month timetable, and this was already over a year old, I'm guessing we will see this by Summer 2020 with either a 2D Metroid title or Prime Trilogy port around fall 2019. The Trilogy port has probably been in Nintendo's pocket for this very purpose (as it was with Twilight Princess HD or the rumored Skyward Sword HD) and wouldn't take much turnaround at all.
I'd take a Trilogy port. Joycons would be so much better than a crappy Wiimote for 3 too.
Could we just cut out the motion controls..?
Skyward Sword was built around the motion controls, so I don't know if they could pull that one off without it. MP3 was early enough in the Wii that they looking back, I feel they were largely unnecessary (opening doors is what I remember being pretty dumb).
I still never played prime 3 due to the controls.
I'd more like to know at this point which staff that did the Prime trilogy still works at Retro. All I recall is one of the lead art designers for that series left them awhile back.
I think many of the MP team left during or after 2. Since then they've still delivered MP3, Mario Kart 7, and Tropical Freeze.
Tanabe is on board too, so that's a positive.

Retro already pit out previous statements on the delay and how the game wasn't living up to what their vision was, but to be hiring this late into it? God damn...

Well, at face value yes.
I'm willing to bet Retro was working on something else entirely while MP4 was started outside of Retro. That team did such a bad job that MP4 was restarted and moved internally into Retro and whatever they were working on was shelved. Seems to be the luck that Retro suffers from, honestly. Outside teams unable to carry the water and they're brought in for correction.
Sony lost when they made me watch a 15min concert just for the payoff of recreating the same venue in game for a lesbian dance. Like I know what they were going for, and the payoff was neat, but the music also sucked and honestly it was E3, they could have tried harder.
