I think they were officially recognizing various career/season records (like the aforementioned Josh Gibson's batting average) but are now officially folding the more granular statistics in

Edit : I guess they already had the statistics acknowledged, but it was still counted as a separate league. Now they're just including it all into the base MLB records, consistency of the record keeping be damned

So Josh Gibson is now the all-time batting average leader over Ty Cobb.

This is in spite of him never having reached the 5000 at bats qualifier to be included in the all time lists, because MLB decided negro league players only need 1800 at bats to qualify.
