The ref signalling false start (who didn't make the signal until after the recovery) was wrong, but only because the clock had stopped. If the clock was running it would have been a false start.

Illegal shift by itself is not a 10 second run off, but false start is. So when the clock is running it turns into a false start to prevent teams from using it as a way to stop the clock without a timeout.

Seems needlessly complicated to have a penalty operate differently depending on if the clock is running or not, but needlessly complicated rules is an NFL classis.
