From what I gathered; there was only 1 out. On the pop fly, neither the runner from 1st or 3rd tagged up. The Runner on 3rd got home, and the runner on 1st got to like 3rd base or whatever, and they got him out for not tagging up on 1st. And because the runner on 3rd didn't get out and got home before the out at 1st, that run counted. IF they got the out at 3rd after the pop-fly, then the run wouldn't have counted because it would have ended the inning and player who got home would have been called out, cancelling out their reaching of home.

TL;DR, Boston got lucky dozing on how many outs there were, but they lost anyway so it didn't matter.
