Best we can assume is whatever experiments were performed on him between his death and the fight with the First that led to his chest ornament and acquisition of the Rinnegan. Come to think of it, I don't think Negato ever had chakra issues, either. So maybe the Rinnegan is just hax like that.

And MAdara got his ass kicked this chapter. Everyone hit him with shit, fucker even lost an arm. He definitely seems weaker right now compared to when he was edo tensai. Although Im sure he will be the strongest thing we've seen once he gets his eyes and all the tailed beasts.

We still don't have a solid timeline on how Tobi being Obito is even possible.

- Tobi took control of the 4th Mizukage and instilled the bloody ritual of classmates assassinating each other upon graduation. A ritual which was discontinued once a kid Zabuza massacred his entire class. Remember that Kakashi, Obito, and Zabuza are all literally the exact same age.

- Tobi was a full blown adult during his fight with Minato, while Kakashi and his peers were still shown to be adolescents.

There's other things that don't add up either, but it's been awhile and those were the two that still stick out like a sore thumb. I'm sure it can be chalked up to some sort of nonsense combination of sharingan and hashirama cells but that's besides the point.

This one was explained by the Zetsu that attached itself to Obito, iirc it completely enveloped him and made him look adult sized. They still haven't explained the Mizukage thing though.

Simple answer: Tobi not actually being Madara was a retcon made by Kishi later. We've heard about the badassness of Madara since the beginning of this series. Kishi at some point must have decided; nope, story makes too much sense. Let's make it convoluted for no reason.

The data books themselves have been retconned numerous times. If you actually just follow the manga its left ambiguous enough to work.
