I think the same as others here that the frogs did a reverse kuchiyose or something to that effect to get most of the people out. Either that or Tsunade's slugs covered up a lot of people.

I'm a bit confused about where the Pein bodies fell. It looks like their in a forest with Konan while Nagato is in the air. Was there a forest in the middle of Konoha?

I believe that one of the Pein bodies stayed outside Konoha in the forest, and that Pein body must have done some reverse summoning to pull Konan and the other bodies back to that spot.

I don't really see it as flying, if he's able to push objects away or pull them toward him then I'd just attributed that to him pushing away from the ground. Either way he's already broken, so I wouldn't see him flying as being stupid either.
