The simplest theory is that there's 1 set of Rinnegan from the original Sage of Six Paths. As shown there are obviously techniques to prevent eyes from decomposing. During the time when the children were being trained by Jaraiya they were attacked. As shown by the Kakashi back story it's not a complex process to implant eyes.

On top of that we don't know how long Akatsuki or the phantom of Madara, Tobi has been around for. Orochi could have even been part of it back then. Given the complexity of the plan and the seemingly important roll Pain was supposed to take in Akatsuki's plans there's a big chance that the events of Nagato and his friends were carefully orchestrated. It's unlikely but I could even see Orochi being told too threaten those kids just to make sure Jaraiya took them as disciples to teach them their friendship and protecting one another was the most important thing. Then there's still even the secrets that Root and the Kohona elders have too.

If you're referring to Tobi 'giving nagato his eyes, I don't think he was being literal. More like he set in motion all the events that would awaken Nagato's eyes, not that he bactually went and popped them into his head.

And while its certainly possible that orochi was in on it, it doesnt seem likely, as Orochi was still with Konoha and hasn't left yet, and Akatski didn't even exist back then.

What would be the point of Tobi being someone else inside Madara's body though? It still doesn't hold up, considering he's got zetsu arms or w/e, and has never used his EMS.

what? your telling me if you had the chances to be the strongest known ninja in the world with unlimited use of his powers you'd be like....fuck no?

just read over Chapter 490 Kabuto mentions how unique his "vessel" is when read at the time it looks like he could be talking about sasuke but more then likely was talking about his wood style healing ability.

What? I'm saying what would be the point of that happening in the story, especially since there are things contradicting it being Madara's body, such as Never using the EMS, and having Zetsu arms.

Does anyone remember when he saw Kakashi and Yamato before the ninja council meeting? There was just this really casual way he spoke to Kakashi that made it seem like he knew him (admittedly, it could just be fake-Madara being.. fake Madara). It was a minor thing, but still. On one hand, it could explain part of why he's so damn obsessed with collecting eyes.

Though at the same time, it could also explain it being Izuna: Lose your eyes (willingly) to your bro, constantly in search of new ones.

That would also be a reason for him to have a Zetsu right arm prior to any on-screen injury, since Obito's would have been crushed. Not that I think Tobi = Obito or that him being Obito would make any sense at all, but hey.

Tobi's right eye and Obito's Sharingan (used by Kakashi) both have the ability to send objects to another dimension, albeit not in the exact same way. Tobi also blinded his left eye (read: not the one that could belong to Obito) in his fight with Konan.

Still would be stupid.

Was it ever explained why he just gave his eyes to Madara instead of doing an equal trade?

Not really. If I remember right, Madara was completely blind. Assumedly that means his eyes wouldn't have been able to use Sharingan anymore even if transplanted into someone else.
