What? Fuck the fact it's a videogame company, it's the fact that SE have some of the best storytellers on this planet, videogame is just a medium they use. Think of it as Book < > Movie, they're both mediums of the same thing.
I think the problem is that the stories they create take quite a long time to consume. The minimum time to beat their games (the first time) is about, what, 40 hours? That's a lot longer than a 2 hour movie. Granted the game is not a 40 hour cutscene (it's not Xenosaga after all) but there's still a lot of information about the world and story that can be gained from talking with NPCs or just exploring the world as a whole.
So much like going from a book to a movie, there's a lot of information being lost going from a video game to a movie.
In my opinion, Spirits Within failed because the story was too large for a 2 hour movie. Imagine if they never made this movie and instead made a video game with the same story. Can you see it being more of a success? They'd have a lot more time to expand on the characters and plot instead of hoping everyone understands everything about Gaia in that quick speech Cid gave near the beginning.
Advent Children did a lot better because it was more focused on being a movie. By that I mean that the story wasn't as deep or long as Spirits Within and it had time to expand on the action scenes. However I might be slightly biased on this point as I have played FFVII and do not know how much information someone that did not play the game would think that they are missing.
