I can second this, saw it happen multiple times on my own push to lu shangs back in February or whenever it was. Zone would seem to replenish the 'pool' of fish every half hour or so...just my own observation to the time, but the zone definitely goes from no fish at all to a ton of fish back in the pool, and I am guessing there are intervals when the zone can be replenished.
I can only speak from anecdotal experience skilling from 26-90 in Nash. There were some times the bite rate just plain sucked. I checked the moon, even though I'm not much of a proponent of that, and it seemed to be random. Sometime it was in the below 25%, sometimes between 25-75% and other times 75+ near full/new. I tried logging, zoning, etc, but in the end I'd just goto Talacca for a couple hours or do something else in-game and go back later. A few hours later it was generally back to normal, but ya no idea why.
I think I should start demanding apologies from the individuals claiming I was bat-shit crazy for assuming that areas can be fished out. You know who you are...

Do you get fatigued for just being in a zone too long? I just spent about 2 hours afk in nashmau (after going afk on the boat ride there) and am currently on my 15th "no catch" in a row. I'm pretty sure there's absolutely nobody else fishing here.
I haven't fished up a single fish today yet.
Last weekish while targeting silver sharks for GPs I pulled up a few ryugu titans. After listing them on the AH for 10k each and having them sent back to me I figured eh, we have explorer moogle kupower I'll go try to turn them in. Low and behold:

Well that's one of the reasons I asked. If you don't fatigue just from being in a zone then I hit one of those inexplicable bumps. Went 20 "no catches" in a row, got 2 fish in a row, then went 5 more "no catches."
I have fished for like an hour in a zone, go AFK for whatever reason, come back hours later and am perfectly fine. I have never noticed time spent in a zone, in itself, to be able to affect fishing in any way.
+1 for never noticing any zone fatigue leveling from 0 to 100
Before they implemented the "new" fish system (where you have to drain the stamina of the fish), I think there was an anti=bot script that impaired one's fishing results if they spent 1 hour+ in a zone. I don't recall it ever being proven, but it was pretty well accepted by the fishing community. After the fishing system update, it was speculated that they removed said script.
Myself, I'm not sure whether it still exists or not, but more out of habit/superstition/peace of mind, I still do a quick zone every hour of fishing. Of course, these are in areas where the zone line is relatively close by.

Fishing beside 20 mithra bots lined up doing nebs in SSG, pulling in an average of 15 nebs a minute, I noticed nothing for the entire 200 fish.
Bite rates barely fluctuated at all. Up until then I believed areas could be fished out, but after having to sit beside those mithras, who were catching so many fish I actually had to turn on that "other sysnthesis and lot results" chat filter, I firmly do not believe in any form of "fishing out of an area"
Then again, as an A30 digger maybe I'm expecting it to be a lot more noticable, like digging up 15 items in a row then 50 unsuccesful digs in a row, with the occasional flint stone.
Anywho, back when I fish botted the only things that vee reffected my fishing rate where: daytime, moon phase, weather, and campaign battles.
Yus, I can through parsing with my bot verify that campaign battles gimp the hell out of bite rates. I think I said this like 15 pages ago but in case I didn't, tossing that out there. Makes sense though, SE wants you to go help your country, so stop fishing and go kick some ass!
On another note, have we found a use for megalodons and the other etc new WotG fish? @_@
