Roxas from KH2. For some reason, in the beginning of the game I got very attached to his life and Twilight Town. When Sora and the others return later in the game, it was very solemn to me. I don't really understand what attracted me so much to his life, but it hit deep.
Along that same thread, Kairi in KH2 is fairly awesome. Riku is also. (KH fanboy alert)

Yuna is probably my favorite female character ever. She is very well created and very real in both FF10's.

Aeris (FF7) is admirable. I would have liked her more had she not died so soon. Red XII (or whatever) is very cool.

Rinoa (FF8) is pretty nice too...I seem to have a thing for female characters...

If you have played Phantom Brave (it's a mediocre tactics-type game), Marona is the most heart-wrenching little girl I have met in an RPG.

I just finished Xenosaga I yesterday and I agree, Jr. was my favorite character. But I hated Albedo, especially towards the end where all he would pretty much do is laugh. His laugh was so annoying
