Well, Luffy seems to be only a little bit stronger then Zoro, so it's probably the same with Roger/Rayleigh.

Why would Chopper be shocked about that? Why would his response be "Why again?!?!"?

Luffy decked a Tenryuubito, fought with an admiral, some paciftas, and escaped from Shabody, than proceeded to break into a prison destroy large portions of it, fight and defeat many of the guards, and than free 200+ criminals. Than he took part in a war directly opposed to the Marines. Attacking many high ranking officers and to an extent freed the man they were looking to behead. Also on top of that the WG is now aware that Luffy has connections to revolutionaries like Dragon and Iva. They could also assume that he is allies with pretty much every pirate that was at Marineford (WB Pirates, Croc, Shanks, etc.). They also found out that he possesses the "King's Disposition" haki to which several of them mention how dangerous he could become.

How do these things not warrant a bounty increase? Also they typically find the new bounties with the newspaper or at least they did on Luffy's first bounty.

Chopper reacting like that to a Bounty increase seems kind of off. It's possible he either JUST read about Ace's death(and was returning back on coincidence) or there is some important message declared by the marines regarding Luffy. My bet on the first one.
