I think things in Universe2 lags behind Universe1 by a few months maybe. The paper on Bell's desk said "Obamas set to move into the new white house" which, if they are running the same date as the present, means that should of happened a few months ago.
The WTC exist only because they knew the attack was gonna happen in Universe2 cus it already did in Universe1.
What I'm leading to is that Universe2 has the innate ability to see the future (due to events that unfold naturally in Universe1)
Just a theory and something to think about.

It was a fantastic episode! I was kinda sad to see Jones die, but maybe the Alt. Jones will come back to avenge his others death.
The Peter thing didn't surprise me too much since most of us thought he was a clone already, but the Alternate Universe twin thing is way cooler.
Another theory that my wife brought up. Perhaps Walter is mostly batshit insane because he had to kill his other self in order to get the 2nd Peter.
Man, this show just went above and beyond what I was expecting when it first aired. Fucking awesome finale.
There has to be a drawback or side effect from traveling from different Universes. Like how Walter is crazy, didnt William Bell have a breathing tanking?

Anyone remember when Walter got locked up in the old mental hospital again and he was visited by himself? I originally thought that was a delusion or a clone but given the explanation of stuff at the end of this season, is it possible that Walter's alternate is already in our universe? Hmm...
And I don't think Olivia is "stuck" in the mirror universe, according to Nina Sharp the drug trial thingy made it possible for subjects to will themselves between the 2 realities so maybe it's just the development of Olivia's ability?
I'm really interested to see how next season turns out, as to what everyone's motivations are and how the 2 universes are "at war" or whatever.
She is in the alternate universe for the moment. They perfectly set her up to meet up with Bell by making her impatient waiting all day and then going into the elevator when no one else was in there. They then used the device to transport her to the alternate universe, you can notice the flashing light during her descent in the elevator.
How she gets back may be how you say but I am 94.781982003% positive she is in the alternate universe right now.
Heh, I actually enjoyed this finale more than Lost's finale. And I consider Lost my #1 show.
The thing I now love about this show, is if someone gets killed off, like John Scott, there's always another one in the other dimension. I really liked his character and hope he returns.
something to keep in mind about Peter and one of (yes one of) the altverses is that the Altverse Olivia is currently in, may not be the same altverse that Peter was stolen from.
I don't think there is any reason to believe that there are just 2 realities we are dealing with currently.
The reason I was going with more is because Walter was drawing on the branches on the board. I guess I missed the "there are two of everything" I thought it was there are multiple of everything, or something along those lines.
