The one bit which didn't make sense to me what how Fake Olivia could open the door... I thought the whole point of it was that Olivia needed to open it, using Williams atomic energy, then the "door stop" thing would allow them to pass through.
I'm assuming cause Walternate never met William that the cortexiphan trials never occured.

As others have said, the twist was obvious, but who cares when it's done so well. John Noble truly showed his acting chops in this episode.
My guess is Walternate is going to use Olivia to cross back into the other world, since we know that his world hasn't developed a method to switch between universes, and he needs Peter to activate that machine.
Not that I had any personal experience, but even mere hours of solitary confinement supposedly can have extraordinary effects. Granted an FBI agent should probably be more tough mentally than the average Joe, or at least have some kind of training. But I think you are underestimating what being locked in a dark box can do to your psyche.

They had people in both worlds. It was a huge part of the season with many episodes explaining it.
I think he's saying that if Walternate didn't have the ability to cross between worlds, he wouldn't have been able to come get Peter (on the bridge, I assume that was him) and cross back in the Northwest Passage Motel. However, if humans can cross over freely like that, they really haven't explained why the shapeshifters are even necessary, maybe they're a holdover from when humans couldn't cross safely.
Anyway I bet Otherlivia will get found out by Peter, since the 2 Olivias had that conversation in her apartment and Olivia denied that she and Peter are a couple, but then just a few minutes later Olivia had that whole "we belong together" conversation with Peter, so my guess is Otherlivia will slip up there somehow. Then maybe they'll bring her back, Walter had that window to look into the other world so maybe they'll be able to locate Olivia and do something to open a door for her when they discover she's missing.
They semi-introduced that Fringe command center in our universe in the first half of the season finale, I wonder if that will be used in Season 3. There was that FBI room with all the monitors back in Season 1 that just kinda stopped being used, I guess if they're ramping up for Season 3 to be more about an escalation in the conflict between the 2 worlds a command center type atmosphere might become necessary.

They didnt until recently. Walternates only way of getting humans across is to have agents in both universes positioning devices in the same spot, as well as precise perfect timing to when both universes synch up. Explained by the dude in Massive Dynamic with the metronome thingys.
