There's still a lot of people that know his secret though.. mainly Oliver and his crew, and Lex. Oh and Pete.
I don't see why him flying would be such a bad thing. They seem to have tied it to him "embracing his Kryptonian destiny" since he could fly when he was re-programmed as Kal-El at the beginning of season 4, when they introduced Lois.
It seems like he's developmentally retarded though when he's already out of Smallville for the most part and the one thing he can't do, even though he knows he's capable of it, is fly. And Kara flew, who was "in suspended animation" in the dam for over ten years? Granted, in the flashback it showed she went to Earth before in the episode about Lara, but come on. She also made a mention of her father telling her the Earth's yellow sun would give her powers she couldn't imagine. So she just happened to figure out how to fly super easy.
Clark doesn't fly because he's afraid of heights, remember? I'm sure he can do it if he tried. Last season Kara tried teaching him when Brainiac came back and he brushed it off to go somewhere.
The problem I have with Clark flying in Smallville is that he'll be too powerful. Right now it's perfect because they can still mess with him. But if he can fly? Every time he would be in a little trouble he could just fly away and be done with it... not a good plot move imo, UNLESS they do it right and think it through right down to the very last detail.
