Assigning controller to specific instance of FFXI

I was wondering if it would be possible, when dual boxing on a PC, to assign a PC controller to one of the instances of FFXI while having it leave the other one alone.

I've got 2 monitors and whenever the TV is being taken by guests/my interests/ect. I pretty much don't use my second character. (normally I use the xbox360)

I have a wired xbox 360 controller that I can hook up to my PC and was wondering if it would be possible to assign it to only work on second instance of FFXI that I'm 2boxing.

If anyone does this or can point me to something that would show me how to accomplish this that would be great.

I wish this was possible somehow, it would have so many uses for people with 2 accounts and running dual monitor. I've been trying to figure out how to do this as well. Currently i'm using one controller but any input in that controller is effective on the most current or open window(instance).
