There was a time machine in some of the Pokecenters in Gold/Silver that allowed you to trade between Blue/Red/Yellow. Worked just like any normal trade between two Game Boys with link cable.
With the huge amount of Pokemon released, and the variety of game released on 3-4 (5?) systems, it's not fucking worth it anymore.
Because if you want to transfer them to the higher tiers of games (RBY --> GSC --> RS --> DG,FR, etc) you just need more and more games/hardware/cable.

Probably can but won't that defeat the purpose? Because I can see me going to some sort of tournament (if I still played seriously I would) and them banning me for it because I have some sort of "illegal" (but none-legendary) Pokemon. (Or do all Pokemon exist now across all games and it's possible to catch them all?)
I know for Diamond/Pearl you can place the GBA Pokemon games into the GBA slot of the DS, and once you obtain the National 'Dex you can catch Pokemon from those games in the wild of Diamond/Pearl.
A lot of the other R/B/Y Pokemon can appear after you beat the Elite Four in D/P, but not the starters. I thought I read somewhere how to obtain them from R/B/Y, but I can't remember. I'll edit if I find the source.
EDIT: I got sidetracked and realized you were talking about Gold Silver only. But if anyone is interested, here is the link on how to get all 493 but the "Transfer" is very vague. I have no idea how to transfer between GameBoy to the DS.
You cannot move Pokemon from the RBYGSC era into RuSa and beyond. There are a few reasons for this, but mostly due to the fact that IV's changed from 16 to 32, as well as Pokemon abilities and lots of other stuff. If you want the old RBYGSC pokemon, you can find them on the newer games or you can get the newer Fire Red/Leaf Green.
Edit: To clarify, I'm talking about the original gameboy versions of Red/Blue/Yellow Gold/Silver/Crystal.
GSC is the hardest generation to get Pokemon from into DPP. The starters can be gotten from LG/FR when you complete the Pokedex, if I remember correctly, but you only get 1 starter per game where you complete the Dex, so it takes forever. The three dogs are also in FR/LG, but again, only one shows up per game, depending on which Kanto starter you picked. Lugia and Ho-Oh are event Pokemon in FR/LG, (Mew as well) but the events were either only in Japan or have long since passed, so you'd need a Gameshark in order to get to where they are. Celebi is only available on a bonus disc for Pokemon Box, I believe. A really old GCN game which was just a storage system to put Pokes on the Gamecube rather than on your GBA. Jirachi is also obtainable from some special something or other, but I can't remember what, but it's long since passed.
All the non-legendary or starter Pokemon are obtainable in DPP in some form or another. If you want any of the stuff you can't find as easily, the best way to get them would be to trade with someone online, although depending on where you look, there can be a ton of hackers. (gameFAQs springs to mind...)
Wait, I quit/stopped after Ruby/Sapphire (75% of the reason was because the game got stolen somehow while I was travelling on a long distance train, 25% was the difficulty in getting some of the more popular pokemons i.e. start), Mewtwo/3 birds are available in FR/LG??
That's what I thought, but I was also under the assumption it seems too good to be true because it seems as games progress further and further into the Pokedex they stray away from the older Pokemon, so even if they are remakes I still had doubts. Ah well...
