What's wrong with SE at the moment? The FF DS remakes have all been good, Infinite Undiscovery was fun, the Chocobo Dungeon games are good, Last Remnant is supposed to be great (haven't played it myself, waiting for PC version), both the new KH games look to be good, Dragon Quest remakes are good, Dissidia is awesome and FFXIII's gameplay looks like it's gonna make up for XII. Are you still butthurt about XI?
Edit: Okay they're only publishers for a few of them, but point still stands, there's nothing wrong with SE.

I'm somewhat surprised to hear that Square is making a move for them, given that they lowered their fiscal forecast last week (or two weeks ago). They're almost entirely reliant on remakes at the moment, as their new properties have by large sucked.
I'm sure they do turn a steady profit off of FFXI, if the subscription base is still sitting around 500,000 accounts (I doubt it, I'm sure its declined), that would still translate into what, $6,500,000 a month in revenue? When your development team only has 3 people, its probably fairly cheap to run. If I'm being overly cynical, I apologize, haven't really had the time to play FFXI over the past few months, but I gather from the mass bannings of well known players that there isn't much love for Square these days.
Which brings me to the bigger point, why the hell would anyone want Eidos? Even if Square was simply swimming in money, what could they possibly gain from that sinking ship?
