The answer is simple:
The first FMA anime series was animated when the manga was around 25-30 chapters into the story which was about the time that Ed and Greed fought. The chapters for the manga are released on a monthly via Monthly Shōnen Gangan. Since the Anime was doing was going to be released in weekly episodes, it would have caught up to the manga rather quickly, and the episodes would have covered one chapter or so. Hiromu Arakawa (creator/artist/writer for FMA manga) knew this and let studio Bones do an adaptation of her work. She basically gave information about the world of FMA and sat in on meetings, but the anime was written by someone else. Arakawa requested that around the time Ed met up with Greed that the story break away from the similar storyline of the manga and for studio Bones come up with their own conclusion to the series.
Arakawa has said in interviews that she was really impressed by the way they came up with the creation of homonculi (Through failed human transformations) and the conclusion to the story.
This version of FMA is basically following the Manga, and since the manga seems to be coming to an end, they can follow it exactly without having to worry about stopping and waiting for more manga content since the manga is 96 chapters deep right now, and it would take almost 2 years of weekly episodes to get where they are now in the manga.
This kind of thing happens a lot of manga...in fact it happened with another manga from Monthly Shōnen Gangan. Soul Eater has an anime adaptation that just ended recently where the story somewhat followed the manga and branched off after episode 30 and had its own conclusion at episode 51, but the manga is still going strong at 60+ chapters.
2 years? I don't think it would take that long, especially at this rate.

Actually the split happens right after the Greed fight. There are elements up until that point that remain the same in both the Anime and Manga. Greed still fights with Ed in that shop. The only difference is that after that point:

Things are fast paced now because they are just going over what we already know to have happened due to the similarities of the v1 Anime, but once they get to that pivotal point described in the spoiler tag, the anime should begin to slow down because there is a lot of content to cover at that point.

Rush Valley was in the original Anime v1. It was Episode 26 if i remember correctly. There were differences between the manga and anime such as the Arm Wrestling contest between Ed and other Automailist, but Paninya the pickpocket and Dominic both existed and Paininya stole Ed's watch. By "splitting" we mean the point where the Anime and the Manga go on completely different paths. After the Greed fight in the Devils Nest is about the time this occurs. They also changed this last episode a bit. They didn't have Ed and Al threatened by the helper of the shop like they did in the manga. They seemed to cut QUITE a lot of the manga out in the past episode. They could have just as easily made it 2 enjoyable episodes. I understand they're trying to get to the newer stuff, but they'll catch up in no time at this rate!
