Waking the Beast as far as i know has nothing to do with this at all and relates more to avatar quests. To me, Carbuncle seems blissfully unaware of time travel or is unable to do so, based on the fact that he doesn't know about Karuha-Fenrir, or the events that will happen in the future.
It's been a while since I've done Waking the Beast, but from what I remember it has no connection to WotG.

In Waking the Beast, Carbuncle is worried that all the adventurers getting summoning pacts are beginning to wake the sleeping gods. When you enter Full Moon Fountain, Carbuncle decides the only way to stop the gods from waking is to kill the summoner ... that would be you.

What I got out of the Windy [S] missions is that carbuncle has no insight into the future. He is reluctant to use Fenrir, but after the last battle at the fort he sees no other choice.
