I think they do it because they get bored waiting for the protagonist. That would be why they rest their head on their hands.

Depending on their posture it can mean ambivalence or astute awareness / keen intellect. You'll see half of those villains look bored (ambivalent / don't care) and sit as such. The other half sit in a similar manner but they're very alert and want to look like they know whats going on and what will happen as if they planned out what will happen next.

Both attitudes are very villainous. One doesn't give a shit about you and thus acts like you're worthless via their sitting posture. The other doesn't give a shit about you either, but thinks you're a fun way to pass the time, so sits more upright and engaging.
