It all turned out Klonoa wasn't actually from that world and was brought their to help and had false memories implanted. As Lephise sings her song of rebirth he is slowly sucked into the portal in the sky. Still brings a tear to my eyes! ;_;

Klonoa was probably the saddest children's platforming game I played as a kid and I fucking loved it. The ending was pretty sad and I so didn't see it coming... awesome game.

Death was locked inside of the MC by Aigis and it turned out he was Ryoji.
It explains why Aigis hates Ryoji.
It explains why Aigis feels so strongly for the MC.
It explains why Pharos shows up in MC's dreams.
It explains why Thanatos pops up in the very beginning of the game.
It explains why the MC is so powerful compared to everyone else.
It explains why Ryoji showed up after all 12 big shadows were defeated.

Regarding Assassin's Creed....

I haven't played it in a little while, but IIRC, Desmond is a direct descendent of Altair. The machine that they have him lying on apparently places his mind into the memory of Altair, whose own memories were somehow "dug up" from Desmond's mind.

Apparently their (the Dr. and his assistant) theory was that even though Altair has long since passed away, his memories would somehow be passed down genetically through the generations. That is why Desmond was abducted.

It turns out, though, that the fight between the Assassins and the Templars was still going strong in the present, and that the Templars were after a relic of some kind but did not know it's location until Desmond/Altair's memories were completed. The doctor turns out to be a Templar, but the female assistant later gives a hint that she's an Assassin.

Wiegraf crawling out of Orbonne, giving himself to Lucavi and becoming Velius. I remember when he said "I am Velius... the devil..." it was definitely one of the best "OSHI-" moments I had playing a video game.
