Downloaded some Manchester Orchestra the other day.. not bad stuff, reminds me a bit of the early Pumpkins sound.
I'd recommend Dillinger Escape Plan. They pull a fair amount of people that aren't normally into their style. I'm not sure about this one, but I'll toss it out there, American Nightmare/Give up the Ghost. Best thing to do is just myspace them and give one song a listen. If you don't like it, I doubt you'd like the rest of their music (vocally would be the main reason of dislike rather than musically)
As for softer music goes, the one recommendation I say to everyone is Postal Service.

Don't tell me Minus the Bear isn't rhythmically complex, doesn't feature 6/4, 7/8, 12/8 time (some other ones, plus a mix of all those), and match just about every description up there. Granted, their drummer does a lot of the intricate but calculated rhythms (maybe more than the guitarist who still fits plenty of the characteristics above), like in the youtube vid I linked, during the verses the set does straight eighth notes on the hi hat and bass drum on 1, 3, snare on 2, 4 for 12 counts, then 1-e-a on the hi hat, snare on 3 for 6 counts, transitions into straight sixteenth notes split on the hi hat and snare for the last count of that segment, then straight sixteenths on the hi hat and bass/snare again on 1, 3 and 2, 4 respectively. It's not very hard to do, but there's a lot to unpack just in one verse.

Dredg - softer side of things... cant say im fond of the singer, but the musicality is there, Catch without arms, is their best album overall, previous 2 albums worth listening to though.

Isis and Pelican are usually a good bet, Red Sparrowes is hit or miss (I find them too pretentious). You probably won't like Explosions in the Sky given the bands you listed, but you never know. Can't recommend Russian Circles enough; listen to at least 2 or 3 of their songs because there's a fair bit of variety in their music.
For other music, try Cynic, Dillinger Escape Plan, Opeth, Porcupine Tree, and Green Carnation.

Nobodies mentioned it yet so I figured I would. You should sign up for Last.fm - Listen to internet radio and the largest music catalogue online . It'll give you music recommendations based on your library (and most played artists, if you have a huge library of music). You can check out the suggested artists on the site, then download (I mean legally purchase, of course...) their music at a later date, if you like their music!
Another thing to look into is installing the OinkPlus greasemonkey script, which will add similar artists pages to the bottom of most music sites and torrent pages, so you can peruse other artists without ever having to do a single google search! Really handy for finding new music.
