If the instance is clear, you either cleared it and haven't turned it in, or you are in a PT with someone that cleared it and hasn't turned it in yet. As soon as you're done with it, you talk to the Elf and then head up to the city and claim your reward. Then you fly out. What it seems you're doing wrong is not taking the Pegasus. The very last mission in Island of Dawn ends in another continent, so you don't see it in map.

I had everything done, was on the step to clear the instance. On the second full clear it gave me the update. =/
