I doubt that this will be an issue as considering/balancing PvP and PvE as separately is something Arenanet already learned to do with GW1. In that, if necessary, skills are given a modified version for PvP. There are also a number of PvE-only skills, which are tied to title tracks - their strength goes up based on progress in that as opposed to stats, so in the interest of a level playing field it makes sense they wouldn't be included.
