When Laxus and co attacked Fairy Tail way back when, Freed put up a barrier that prevented people who were old from leaving. It was meant to trap Makarov, but Natsu and Gajeel both couldn't get out either.

Got that. Natsu himself is neither old though nor was he stone though. Saying he's old because he had Igneel trapped in him is a stretch to me. It'd imply that both their dragons sealed themselves in each of them but doesn't explain why they have this reaction NOW versus the first time they saw Wings of Despair. My thoughts anyway

Who's to say it wasn't Igneel/Metallicana/Grandine who kept them from being blown to smithereens on Tenrou Island? They could have used the same magic they did to put themselves inside the Dragon Slayers. Or maybe maybe they just lacked the strength necessary to intervene then? Or maybe Acnologia isn't actually trying to destroy END and Igneel is trying to prevent him from doing something else?

There's way too much not known to say why they never materialized on Tenrou Island, but Igneel says "I've always been... right inside you," which definitely explains why Natsu and Gajeel were stuck behind Freed's barrier.

Not saying it doesn't fit but an unknown is an unknown like you said. Freed was well aware of everyone in his script but never questioned those 2 dragon slayers. Could just as easily jump to the conclusion he knew about their inner dragons and set that simple script to keep them at bay.

At the time I don't think Laxus and Company even saw anyone in the guild as a threat except Master Makarov. That's why I don't think they would have been worried about Natsu at all.

Laxus literally balks at the mention of Gildarts when Mystogan tells him he isn't the strongest. Trapping Natsu and Gajeel was completely accidental. There's an approaching-zero chance that Freed would have known about Igneel/Metallicana without Natsu/Gajeel themselves knowing, and there would have been no sense in trapping those two but not Erza and Mystogan.
