Anyways, to get to Ryko's original question.

The earth is under assault by extraterrestrial entities. They showed up due to crap we were doing to two of said entities that were on earth before humanity.

The people pulling this crap (SEELE), found hints to these entities in various religious texts, and are basically a (very powerful and wealthy) apocalypse cult. They want to end the world and humanity as we know it, changing it into something else. Most of the organizations related to NERV and the Evangelion project are the tools they use to achieve their goals.

Gendo however, has secretly gone rouge. Either to stop SEELE from being ultimately successful, or to achieve the same goal as them but just with him as the winner. Everything he does is to this purpose (including possibly, the fucking up of his son).

That's basically what's going on. If it's the freaky ending you need an explanation of, that's going to take a separate write up about the entities.
