Super Mario RPG: Booster's Tower, and the initial duel with Bowser.
Yoshi's Story: Any of the Castle Bosses with the slick organ music, especially the bird.
Star Fox: Space Armada.
Megaman X2: Overdrive Ostrich, because X blows the shit out of a tactical nuke as it launches.
F-Zero: Port Town, because of the speed and the music.
R-C Pro-Am: Level 34, as it's the first race that the Yellow car can go Super Sayian on you.
Super Mario 3: Bowser's World. Some of the best stage design and music I can remember during my childhood.

I loved the level in the original Crash Bandicoot where you get chased by the giant bear. That felt so epic when I was 7 or 8 playing it.

KH2 where you have to kill a 1000 Heartless, shit was so much fun, lol.
Sonic Adventure: Final Boss where you fight that giant water guy as Super Sonic. Music, running on water, everything about it was so epic. Sad it only lasted about 3min.
SA2's final boss was also really intense with good music (Live and Learn).
The name of the track in SA1 is Open Your Heart by the way.
Lunar The Silver Star Story: Pretty much the whole game.
CODMW:1st level on the boat.
CODMW2: No Russia.
MGS1: Everything.
MGS2: The start when you are Snake and the ending.
MGS4: Everything.

MGS4 shadow moses was definitely the most emotionally charged level of any game if you were a fan of the series. Awe seeing the place again, and sadness that snake was so old and adventures like that wouldn't happen again. Kojima may be long-winded but the fucker can sure make you feel things.

Sonic the Hedgehog 2 Wing Fortress (hahahaha so much fun when the armor on the wing breaks and you get flung backward and have to grab onto the next)
Fuck that bossreally good how it forces you to put together a really solid deck though, often with gimmicks. I tend to always use a Rare deck vs him and abuse the hell out of the support effects, though I hear that a straight water/recovery deck can kill him normally. I think that would be a little difficult with cards like Wild Sevens in play though <_<
Shame that the rest of the game after that point is incredibly easy compared to that and there's no real amazing endfight at the end of the other two seasons.
