After seeing the elemental affinity staves, I thought maybe they would simply add something along the lines of;
Elemental Magic: Magic Acc +3~4, Magic Damage +3~4 which would actually put this thing above and beyond HQ staves and actually worth doing.
Then all the BLMs will flip their wigs about not being able to macro their multiple Teiwaz...
I finished it a week ago, DMG65 is insane...

So today I decied to try and kill some undead dogs "Heactomb Hounds" for an extended period of time for 2nd Excalibur trail but I started getting really pissed off when I lost about 30 kills due to additional damage proc at low HP. It even happened 4 times in a row today. I am getting like 200+420 procs and KoR averages around 900 damage but the damage seems pretty random usually anywhere between 600-1100 so I try to get them in the less then 600 HP range before I WS them. Now I still have 1150 to go.
Whenever I get done it will only be +2 damage. Can someone tell me why SE had to shaft Excalibur users so bad?
Honestly I wouldn't worry about only getting +2 DMG. It's still the best sword in the game by such a large margin that no other sword is even remotely comparable.
That being said, keep in mind that SE will be adding more trials to relic weapons (at least one more) when the level cap goes up, and for all we know, it could be something amazing like OAT. So, you should keep going for the trial and complete it just so that you can be ready to take up the next one when it comes out.
As for what to do in this particular situation, try gearing for less HP. Throw on a Serket/Astral Ring, an Astral/Physical Earring, a Morgana's Choker, an Aslan Cape, etc. If you can get down to about 1000 HP (should be easy to do since you're a Mithra) or so your proc will only do 250.
Don't have an excal, but for Spharai I had to do all sorts of odd things to optimize the kills that are contrary to normal use. (Trial one: added evasion gear, used pescatora, did not swap in gear on FH, went /sam, eliminated boost, did not use counterstance, etc.) You have to use what you know to make it optimal. Trial 2 is where its getting sucky, but oh well.
Keep at it. I feel as well that assuming there is a trial 3 (or 4&5), you're gonna want this part done.

Don't be an idiot. Excalibur is still one of the more worthwhile relics, but its not that far ahead of Joyeuse.
People have done the math before and it's a huge improvement. You'd be more accurate to say that Joyeuse isn't that big of an improvement over any other sword, which is much closer to the truth.
(To clarify, I'm saying the step from say, Hauteclaire to Joyeuse is much smaller than the step from Joyeuse to Excalibur.)
Also, I don't see why being able to DD without taking hate is irrelevant. You're going to lose a massive portion of your potential damage due to doing tanky things, like casting shadows or Cure spells, and so on. If you're arguing that you shouldn't include that because it's not within the "standard" purpose of playing PLD I'd say that's ridiculous - lots of relics have extra uses outside of their job's main focus and none of that decreases from their utility.
