I hope this works. I loved playing the older Ace Combat games in the arcade, this one's a PS2 title.
Final mission of Ace Combat 4 when you destroy the V2 missile in the Megalith! At 9:16, with the little CS after it. Fists were pumped.

Lets see, so far I have..
Area 51, Arkanoid, B17 Bomber, Blaster Master, Bust a Move, Centipede, Chrono Trigger, Donkey Kong, Dragons Lair, Duck Hunt, FF7, Frogger, Galaga, Golden Tee, Goldeneye, Mario, Mega Man, MGS, Metal Slug, Metroid, Ninja Gaiden, PacMan, MT Punch Out, Mortal Kombat, QBert, RType, Simpsons, Sonic, SPace Invaders, Star Fox, Star Wars, Street Fighter, Tecmo Super Bowl, Tekken, TMNT, Tron, Virtual On, XMen, Zelda.
Not too sure how many more I can put in, but keep suggesting. Not just great moments, but classic games in general too.
Illusion of Gaia was pretty neat the first time you changed into Freedan or later when you got Shadow, although I hated that damn underground pyramid stage.
Also can't forget when Hamlet's sacrifices himself for you.
Phantasy Star 4
intro is fine, :45-1:00 works, http://www.youtube.com/watch?v=3ZjspVPHRUY
Something from GTA 3 maybe? I can't think of any iconic scenes in particular, but I'd consider it the grandfather of the modern sandbox.
Also, there's a program called JDownloader. It has the ability to download stuff like streamed videos and music from websites. I'm not well versed in it for doing this, but it may help.
re: CT: this is a collectiob of all the animated videos they used in the newer versions, which are awesome and pretty well summarize most of the epic moments: http://youtube.com/watch?v=Lr63mZIypQo
The intro itself is a compilation, but I think my personal favorite besides Ayla's intro is this:

You want classics?
There you go:
SWOS (one of the 10 most Influential games of all time, Amiga-Power highest-ever mark and the best soccer game to ever hit the shelves, anything from my channel will do), Cannon Fodder (the "hill-walk" part would be great), X-COM (aka UFO:Enemy Unknown, aka the best turn-based strategy game out there) and NHL 94.
Also, off the top of my head:
- Arcade -
Missile Command
Out-Run
Track'n Field
Virtua Tennis
Super Hang-on
Afterburner
Space Harrier
Virtua Racing

Operation Wolf
Virtua Fighter (fuck Tekken)

Ivan "Ironman" Stewart's Super Off-Road (either that or Super Sprint)
Shinobi (fuck Ninja Gaiden)
WWF Wrestlefest: Royal Rumble
Wonder Boy
Double Dragon
Capcom's Dungeons & Dragons: Tower of Doom
1942
Tiger Road
Ikari Warriors
Nba-Jam
Pole Position
Yu Suzuki's Ferrari F-355 Challenge
Kung-Fu Master
Battlezone
Karate Champ (most likely the first 1vs.1 fighting game ever, it also used a 2 joysticks set-up with no buttons aside from Start and was hard as fuck)
I'd also put The Last Starfighter in it as a sort of self-referencing inside joke (the coin-op did exist though, just never made it past the prototype stage and there's footage of a recreated version of the actual game somewhere on Youtube).

"That was pretty interesting. But dropping a warship on me is cheating... Take it back!"

Fuck you, now I wanna play Xenogears again.
After reading what you're doing, in my mind I tried to put together some of my own personal best moments in video gaming, and I couldn't help but always imagine the beginning of it being the intro to Chrono Cross up until the text comes up, and then fade into whatever else.
I dunno, food for thought. That's for sure how I would intro this video if I were in your situation, though.
Here's a few suggestions:
SNES
-Super Metroid
-The Lost Vikings I and II (Platform Puzzle games. Pretty fun)
-Super Punch-Out!!
-Terranigma
-Gradius III
-UN Squadron
-Illusion of Gaia
NES
-Bubble Bobble
-Contra
-Dr. Mario
-Little Nemo
-Maniac Mansion (Point and Click adventure game. If you want to try it but not put it on your cabinet there's a free PC port by the name Maniac Mansion Deluxe, but without the kick ass music)
-Mario Bros
-Donkey Kong
-Snake Rattle n Roll
-Yoshi
-Adventure Island 2 and/or 3
-Gradius
-Gradius II
If you want arcade games, the ones I remember most from my youth are the Simpsons arcade game and the Captain America game. Then there's older stuff like Golden Axe maybe? I've never played it in arcades though. You might be able to get ideas from looking at arcade compilation nostalgia games for consoles, like the Sega ultimate genesis collection.
Also, has anyone mentioned Tetris yet?
Edit: also, Time Crisis.
Added: Descent 2, Lufia 2, Tetris, UT2K3, Worms, DBZ, Pokemon, Kirby, PSO, Joust, Ghouls n Ghosts, Defender, Contra.
My first UEFA Cup final on Sensible World of Soccer with Besiktas. Won 3-2 with a 87th minute goal, still remember the scorer...Markus Purk.
And winning Champions League in a very, very old Championship Manager game...it was on Amiga so yeah, haha.
Also have plenty of other "best moments" but people mentioned most of them earlier.
Asteroid-escape section from Descent 1.
I don't know how to embed youtube videos.

Around 1:34, you know "Simon" is about to kick some ass when that music plays.
