If it's videos then Handbrake has presets that work perfectly for most Apple devices, including iPod Touch/iPhone, iPods, Apple TV etc.

It's pretty simple to use, select your file to use from the source button, select your device from the presets frame (Apple > iPhone) then click Start Encoding.
