Encoding a Blu-ray movie

I recently installed a blu-ray drive so I could start watching/ripping movies in HD. However, I'm having difficulty finding a set of programs that will get the job done. I'm able to rip the discs to my hard drive easily with DVDFab, but reencoding to .m4v has got me stumped. I was able to encode Star Trek with Premiere Pro by just dragging the .m2ts file onto the timeline, but with every other disc I've tried, Premiere only recognizes the audio. I then tried HdBrStreamExtractor (GUI for eac3to), which let me extract the audio and video streams separately as .mkv and .ac3, but ran into a dead end there as well, as Premiere doesn't recognize .mkv (at least not natively, and I don't know if using the AviSynth plugin will work with CS5). I tried using tsMuxeR to remux the .mkv and .ac3 back into a simple .ts file, but Premiere doesn't recognize those either. I've tried using Handbrake to encode both the original .m2ts file, the .mkv video produced by HdBrStreamExtractor, and the .ts muxed file produced by tsMuxeR, all of which result in an .m4v that is the right file size, but completely unrecognizable by Windows Media Player, VLC, or any other player I've tried. Right now I'm reencoding using SUPER, which I think I might have better luck with, but moving forward, is there an easier way to do this?
